Uber should be paying VAT on every fare it collects as that is the turnover of the company.

Our company is VAT registered but we don't pay any VAT. We claim back all the VAT that we pay out. Now we do have to collect VAT from certain customers on behalf of the VAT man and pay the difference between the 2 or in some cases the VAT man will pay us the difference (not often) VAT does not even get put into your accounts.

Your company is different to Uber,they collect every fare or charge made to the customer,there is no cash transactions made between customer and driver,

My point was that regardless of what company it is, it is not the company that has to pay the VAT. It is the customer.

VAT Notice 700/25: Taxis and Private Hire Cars updated 19th September 2016.

This notices content may shed some light as why a lot of private hire operators and for that matter Taxi proprietors and radio circuits may fall foul of VAT rules and employment tribunal decision.
Not knowing anything about VAT this is possibly a way that will bring the demise of Uber. as the drivers cannot enter a claim to be self employed unless they have an individual private hire operators license,same would apply to every operator.

Which bit states that a driver must have their own operators license to be self employed?

I think the issue isn't really about self-employed or employed.

With both the above, drivers, in the main, should be entitled to be classed as workers and enjoy the rights associated with that.
